I hate to break it to you but the Windows version of the iTunes/iPod 
software is rated one of the worst titles ever.  It seems that they 
tried to make it work similar to the modern *terrible* design of 
Windows Media Player.  In my opinion, all this music library stuff is 
a pain and when a player forces you to use library functions instead 
of just playing a dern file right now, I tend to use the software 
less or none at all.  I think syncing the iPod might even delete 
music from it that's not checked in your local library (on your PC 
hard drive).  Take the iPod to a friend's house and resync it there 
and I think it removes your music and adds theirs.  Me and the ex 
wife have battled it out over our daughter's iPod trying to add music 
from both houses.  I gave up and refuse to tinker with it anymore, period.

I think there are third party iPod tools that work better than Apple's own.
