[Coco] So is this a G board?

The CART~ signal is used on the sIDE ONLY for the ROMs and follows the Tandy standard.

If SW1 is down, Q is tied to CART~, for the ROM to be detected and initialized via the IRQ vector.

So if this is what the mod is doing, then I agree with Mark, it will have no effect as this would only be invoked *IF* SW1 is down, which is NOT the normal case and only used in the DOWN position for game pak emulation of the FLASH bank ROMs.

The mod should be benign. Normally the input to the PIA (CB1) is the CART# 
signal generated by the Coco; they've cut that and re-wired the input to 
something else... can't see how that would affect the SuperIDE, unless they 
cut the CART# signal TO the connector!?!
