Make a file called STARTUP.CFG on your SD card. In it, put the paths of the disks you want mounted and they will be mounted on every power up.

0=DRIVE0.DSK
1=DRIVE1.DSK

Every power up it will have those disks mounted, even after the Ctrl-Alt-Reset (if you are using the MPI you just have to have the slot pointed to the CoCoSDC interface).
