Bill, the boots are different to boot from hd and floppy. You must have the boot to match your system. There's various boots in the Nitro sources and some already built though the nightly builds are down for the moment. I assume with SuperIDE you're booting from IDE dirve. I think you need the IDE boot for that.
Wait till you discover Drivewire.... :-)

Well, I have been away from OS9 for over 15 years, but I have also
been a systems programmer for over 30.

Are these in the Nitros9 sources?  I thought they were proprietary
to Cloud9?

And, the big question is why do they work from the floppy and not
from the hard disk?  Surely the system can't tell where they are
coming from.

Hmmm...  OK, I thought setime set the syetm time.  I didn't see
anything that said it set the rtc as well.  I'll try it tomorrow.

BY the way, I love this SuperIDE.  Hope you have more as I may
want to buy another one (or two).  And, if there are still some
left, I may want another COCO III.  Somehow I don't think I could
go back to my COCO II (or original COCO for that matter).
