If you go through DW4's setup wizard there is a option for emulator.  You
would normally use that for setting up the easy way :D Port 6800 is the
control port for using the UI remotely leave that is.  The default port for
tcp-ip operation as far as the server goes is 65504.

Right now there are only two ROM images included in the install.
hdbdw3bc3.rom is the CoCo3 Becker ROM which uses turbo mode just like the
DW3 serial version did. Then there is hdbdw3bck.rom which is the CoCo2
Becker ROM.  This ROM is used for when you want to use programs in VCC that
were not designed for running in turbo mode on a CoCo3.

As far as 6809 and 6309 emulator goes VCC can do both. I believe this is
also listed in the PDF.

Well as far as what disks should be in the DW4 drives is kinda up to you.
If you are wanting a bootable disk for OS-9 you will probably want to use
the becker distro disk image that is on the NitrOS-9 webset.
As far as the VHD file goes is also up to you.  On my VCC configuration I
use the SuperIDE cart and use a image of my CF card that is used on my real
CoCo3.  I also have the becker dw driver loaded so I can work with both
files on DW4 server and the local image.  So really how you want to
configure VCC is really up to you :D
